Right lets start from beginning. Just been out to my mk3 golf and when the car is in neutral with engine ticking over there is a background grinding noise. when i put it in gear and start driving the grinding noise gets fair bit louder. But when i put my foot right down on clutch the grinding noise completely disappears. The gears change smoothly and engage fine.

What does this sound like to you lot?

From what you describe it sounds like a gearbox input shaft bearing. Input shaft is turning all the time when engine running unless you press the clutch at which point it will slow down and stop. Usually gets louder if you drive because of the extra load being transmitted through the bearing.
